You will have better luck moving your post to engines and transmissions .
I would take the heat exchanger out of the circuit and flush with a hose through one of the heat exchanger hoses and see how that works first.
Get one with the 8.1's.
Better performance and better exhaust design .
Props and rudders pretty much the lowest part of boat.
I would avoid shallow water, bottoming out the props and rudders can be costly$$$$$

Aren't there flaps in the Y-pipes to prevent water reversion?
It could be the pickup coil in the distributor too.
Your description that it shuts right right down sounds ignition related.
X2 backfire is Ignition.
Sounds like coil is failing when it heats up.
