If yo are satisfied it isn't a fuel problem, the next thing I would consider is to swap coil packs between the motors and see if problem moves to port side.
I just replaced mine (2006 / 340) with 2 new from Prince William Marine in Virginia. Marina brole one when removing an engine when doing transoms. Not cheap. The marina replaced mine though.
