SeaRay 260 Battery & Gauge Issues

I own a 2017 SeaRay 260 and having an battery or electrical issue. It started out as a possible bad battery after winter storage.

When Battery Control Knob were set to #1 position, and key turned half-way (engine start not attempted), the console gauges were not working. I thought - ok, battery #1 is below start-up voltage or dead, etc. The gauges did work when battery set to position #2, with key half-way, etc. Engine started when control knob set to "Both" position; however, battery #1 never charged.

These batteries are original, so in an effort to eliminate the battery or charging system, I swapped both batteries around. Now, console Gauge don't work when Battery Control Knob is set individually on both batteries, and with key half-way?

If I set the Battery Control Knob to "Both", gauges work, and boat starts, and all other electrical systems appear to be working normally. Full disclosure here: I probably switched the Battery Control Knob when the Engine was running - which I read later as a Warning in the panel. If I did damage the Alternator, what symptoms should I expect? The battery issue notwithstanding, my Console Gauges still work, so I should be ok - right?
