I understand your question about the need to connect the j-box's with the Y cable and the link cable but unfortunately cannot give you a good answer.
With regards to your cable gender issue, All of my j-boxes have male pins on all the ports. Are you certain your new J-box has female pins?
I don't have direct experience troubleshooting the spotlight but you can look up the wiring diagrams in the owners manual from SR website. Here: Sea Ray Owners

Yeah, your j- box setup is one for each engine. SeaRay built some that way, I think they cheaped out on mine.
On the bright side, your setup is superior in that there is some redundancy as the CAN gets power from either engine...

I just did this on my 320. The PO had used some home made wooden panels which I replaced with these panels from FP Marine. See link below. They will make a custom cut out for your specific radio if you provide the details.

Updating. Here is my plan. The stuff in blue is new, gray/black is existing. I included the part numbers for the cables I will need to buy that are not included in the kit. I have not bought anything yet. I am replacing some dash panels as well so getting that sorted out with FP Marine.

Start on the port side and furthest aft, feel around inside the upper cabinet for the screw heads. There should be two or three screws holding the bolster in. Work your way around. I just removed mine last week. There are metal tabs that connect bolster to cabinet.
