I have the same boat and didn't even think there was a sub woofer. As far as I knew there were only speakers downstairs mounted in the ceiling.

No subwoofer on the 97 330. Now I've seen one on the 400da located on the starboard wall next to the captains' chair.

I agree, no stock location...look what I did.
Being a stereo nut, I developed this system about 5 years ago and it is still pretty amazing after all these years. The sub fits nicely under the side facing bench seat and is adjustable from the helm. There is a banana plug on the speaker wires for when I need to move it for engine access. Overall, awesome location and no cutting of fiberglass!
You can also see I added two more speakers in the back seating area and an additional stereo remote.
