In addition to posts above, I carry a multimeter, clamp on multi meter and a laser temperature gun to diagnose problems.
Also while not typically considered part of hand "tools", I also carry a quality mask, dive light, fins, sharp dive knife and stainless steel chain mail mesh gloves to use underwater if you accidentally get a line or crab pot caught on your shaft or rudder. I have helped many a fellow boater when they have caught one and their single engine boat is immovable.
I also have a portable Hookah air system that I carry on board to allow me to not only check my anchor if needed but to work on the bottom of the boat (replace zincs, clean, clear intakes etc).
