Need Help Flushing My '84 SR207

:huh:Hey Gents, I am new to this site and happy to be here. I am in need of some knowledge though. I have a 1984 SeaRay 207 with a Mercruiser 260 and an Alpha outdrive. My question is I don't fully understand the cooling system. From what the book explains (very briefly) the lower unit on the outderive pulls water up to the engine and the water pump on the front of the engine (Chevy 350) pumps it through the system and out the propellor with the exhaust?
Since I live in the Florida Keys, I am wanting to add anything to help flush the system so I have ordered a Perko Flush adapter. If I use this though, don't I need to block off the water inlet on the outdrive or push water through it at the same time? I have also noticed a hole in the hull just under and on the port side of the outdrive. What is this for? Does the engine's water pump pull water in through here or is this where the water actually exits the system?
I could really use some clarification here.
