Hi - Just finished a very good sand on the bottom of my fiberglass boat. Some spots are no longer the black anti-fouling paint and are showing the white fiberglass gelcoat. I've read a lot and I think I can put the barrier coat over these spots but of course the spots are not even so there will be some run over onto the anti-fouling paint. I've also read it's OK to barrier coat over well prepped anti-fouling paint. Any advice is much appreciated. Side note, I use interlux micron cf for anti-fouling.

Since you "physically" sanded the gel, I think you're right that it would best to put a barrier coat on the gel. I have no idea, though, how putting a barrier coat over anti-fouling will turn out over time and whether or not flaking could result.

Question... why not have a local company soda blast it? Soda blasting removes all anti-fouling without harming the gel in any way. That way you can start 100% fresh with no "will it work" worries.... which would then lead to a "re-do".
