Starboard Batteries not charging on shore power

I was at the boat this weekend and the shore power cable was disconnected - pulled from low water levels. Both batteries were dead. I reconnect the shore power and the port batteries charged up but not the Starboard. I went to the meter on the panel and it showed the Starboard batteries dead - like zero voltage. I pushed the cross over switch (emergency switch) and got some juice to the batteries and started the Starboard engine. When the starboard engine is running the starboard batteries are charging.

I think the problem is with the onboard battery charging system. I have not been to our boat in a few weeks so it's possible there was a thunderstorm.

Is there a fuse inline with the charger or something that would only affect one side?
 
John, if yours is like mine, there's a battery charger breaker on both (port/stbd) sides of the Main DC Breaker Panel on the forward bulkhead of the engine room. If the stbd switch is tripped it might explain your problem. I assume you checked/cycled both main battery solenoids on that panel and/or the Main DC Distribution Panel in the cabin.
 
Al - actually No I did not know that there was a port and starboard breaker for the charger. I checked the 12DC Panel and it the solenoid in the engine room but did not know there were two breakers. I will check that tonight. Thanks.
 
Not sure what charger you have but my charger (intelli-power) has fuses in the charger that can blow if a short exists. Each fuse controls one of the banks.

Al - Thanks - it was the breaker. When I looked at the breaker it looked normal but I just touched it and it started to work. I shut it off and then turned it on again to clear it . I let it charge for a day and checked and not its fine.
