engine is 2003 - MCM 5.0L MPI - 1,000 hours - compression tested good (180 +-) on all cylinders

Engine got water in cylinders - simple fix replace manifolds, spacers and elbows - dry joint system - raw water cool
Manifolds, spacers and elbows were ready for replacement but did not look awful when removed

Engine started right up and ran great after replacement - no leaks detected

Shut off engine and waited about 15 minutes while admiring solution

Attempted to start engine again and it was full of water removed plugs and water was concentrated in two cylinders but both sides had some water in cylinders

Any thoughts on what the real problem is and where to look next ????

Did this issue show up during the season or after layup? I'll let the smarter guys help diagnose it, but that might help to determine where to look first. I know there are some common freeze areas on these motors like the lifter valley

Did you remove the heads, or overheat the engine ?
Typically its bab head gaskets or cracked heads

Kinda hard to screw up a dry joint install. I would suspect the heads or head gaskets considering you say the old manifolds and risers did not look suspect. Most will develop a crack in the exaust port just under the exaust valve

Does that mean replacement of head or can you get them repaired?
Do you replace both heads or just one side??

How would a crack in the head or a failed head gasket not affect the compression test results? OP says compression check good 180+ on all cylinders...

if the crack is after the exaust valve . the valve will still seal and give a good reading.
blown head gaskets would be seen with a good compression/leakdown test.

dosent say what cylinders but if the offending cylinder had the exaust valve open ,water will drain into the cylinder hydrolocking it

That says it was not the manifolds or risers that caused the initial problem Replacing the parts with dry joint didn't solve the problem either. Next step would be to remove the heads for inspection.
