Wheres my blockage?

I just finally got around this past weekend to re-commissioning our 230BR. Like always, upon startup I felt the manifolds after a minute or two and they were getting hot, no water flow. I'm guessing the water in the pump was frozen when I had it winterized last fall and thats what ruined the impeller. I went ahead and replaced the impeller and plastic housing but it now seems to run slightly warmer than I remember, around 180 or so at cruise and fluctuates down to 160-165 at idle. The stbd manifold is also a little bit warmer than the port side. I then pulled the t-stat and found a large chunk of rubber in the housing and tested the t-stat in a pot on the stove, checked out OK opening at 165, t-stat is a 160 rating. Still the same temp readings. There were many more pieces of rubber missing off the impeller that I cant find in the system so, I'm guessing they are stuck somewhere causing the temp fluctuations. I know for sure it never used to fluctuate like this, it was always steady just below 170. Where should I begin pulling parts to find the pieces? Can I back flush the system? If so, where would I apply water pressure to do so without worrying about hydro-locking the engine?

The boat is an 01 230BR with a RWC 350mag B3, selectable thru hull exhaust.
