Marine Tex is for small non-cosmetic repairs - your issue repaired correctly is not a candidate for this product.
Use the Gelcoat WITH wax - it will not cure otherwise and fairing/sanding will be a complete mess. The wax (paraffin) will come to the surface during cure and seal it from air. Polyester resins will not cure in air.
If, on the other hand, you were going to put several layers of gelcoat on then use the product without wax (called a laminating resin) then on the top coat add wax to the mix before applying. You can use the product with wax but the cured surface must be wiped down with acetone to remove the wax before the next Gelcoat application. You can also cover the final coat with cellophane (Saranwrap) in lieu of wax. But adding wax is easy.

Now, would I put something like this over the gel coat before applying the bottom paint?

This is one of the pictures I found in the original listing. That right there is more than likely what caused the damage I’m seeing.
